Autoenginuity - DTCs but no problem - Ignore?
Does AE with the Ford package throw ghost codes?
No MIL and nothing is wrong with the truck at all yet if I clear the DTCs, start the truck and check again I get DTCs. If I just key cycle to ON after clearing I get no codes. Some of these codes are for things I already fixed like something about glow plugs.

No scan tool (except the manufacturer scan tool) is 100% on code reporting on all makes/models. If in doubt, use another scan tool to confirm. I don't believe that Auto Enguinity is in the same league as the big boys, but at least Forscan is free and should be as close to accurate as can be.
