If you have replaced all of the hardware and fuses and are still having issues, I would suspect a wiring fault of some sort.
This could be in the ground or the power leg of the circuit.
Is there anything to point me in the right direction? Grounds I can check? Pictures or diagrams showing which wires are which/ what to follow and check?
seems like I’ll probably have to pull apart the dash and everything to get a good view, hopefully someone has a better idea

You are having a headlight issue on your 2001 F350 correct?
You have replaced all the hardware, relays and fuses and feel there is a ground, 12v or wiring fault somewhere?
Did you fix the water leak?
Did you check for codes, especially from the GEM?
Do you have a multimeter?
Did you remove the GEM for a visual inspection and look for any water intrusion?
I can most certainly take a couple of hours to gather up all of the diagrams, color codes, circuit ID's, ground terminal numbers, connector pin outs, etc... I just want to make sure we (you, me and any other readers) are not missing something simple and chasing a ghost.
I will wait for your reply before collecting the requested information from the Ford Service Manual.

Is it common to leak under the black cover there across the dash? It seemed like the water was getting in from up there and then the top drivers side windshield. I tried to put sealant across as a patch which seemed to help but it hasn’t rained lately

I don't think that is a common leak point, but uncommon or not, it may have been leaking.
You should pull the GEM and at least give the PCB's a good visual inspection. You have gone that far into the dash, you kay as well cross the finish line.
Do you have a multimeter? Wiring diagrams and connector maps will do mo good if you don't have a way of testing for continuity or faults.
Is there CEL? Do you have a way to check for GEM codes that are soft codes and stored?
I am most certainly willing to gather the diagrams and what not, but it will be pointless if you don't have a method to test them.
Also, if there are codes for the GEM, that will give us a clue instead of pulling up 25 different pages if documentation.
I tried the link is that the right one? I do have access to a multimeter just nothing to scan for codes - no check engine light on. The only odd light on is that the high beam light is constantly on when the headlights are in the on position

The information below was taken from the 7.3L PSD Tech Folder regarding the GEM.
There are also videos and images out there on how to access the GEM, but chances are you will have no trouble removing it.
Once I hear back from you on the condition of the GEM, I will respond (or hopefully someone else will have a comment). I am helping to build and install kitchen cabinets today, so it will be a busy day.

I pulled it off and am just getting around to inspecting things. Not sure if it’s related but my horn worked for the first time ever after messing with the relay for awhile if it could be connected to the gem. Going to see if I can clean it up and find anything out of the ordinary.

cleaned up all of the connections and reinstalled, still having the same issue but my horn does work. Disappointed I can’t find anything obvious yet, please if anyone has any ideas this old girl needs headlights
