I think one has to keep in mind that we don't know the details precipitating the mod. Was it actually necessary or did the customer request the mod because they were wanting more room for their own comfort. I can see this being the case as no one would argue that TC's really are, in some cases, a very, very tight fit. Add to that the possibility they'd never loaded one before. Or even, since it was mentioned Line-x was reapplied, the Line-x may have been applied extra thick, for whatever reason.
Not doubting what the OP had been told was done, but without a full accounting of the 5 W's, it's' hard to point the finger solely on the truck bed design being the single factor.
