A chip in "stock" isn't. It is the programmers version of stock, written onto the chip - whatever the original source was. I'm not saying this is a problem, I'm saying it's not the program on your PCM. Hell... even a bad connection (corrosion) to a chip can cause issues.
Going to bigger tires messes with the program. It is dialed to the "nth" degree for xyz response from the engine with zyx gear ratio. I haven't worked out the precise dynamics of it, but I can tell you a tire diameter change can create, augment, diminish, or stop bucking at light acceleration or grade.
I can also share that even if the changes were many miles ago - the combined changes can put you right on the edge, and something as simple as more load, less load, or different temperature can be the kick you didn't want.
I'm not the expert here, I can only share my observations with scenarios I've experienced, and perform some theory craft - based on my understanding of the injection system. When it comes to the black magic of the transmission - Mark is your guy.

The "buck" you are describing, mine did this (twice) upon a time and it scared me because I thought the transmission came out of the truck. It turned out to be the Cam Positioning Sensor. Bought mine in June of 2000, so I've been in the same seat for a while.
Nearly 500K miles on a stock 4R100 that has never been out of the truck? Original frictions, original valve bodies, original torque converter? Only fluid changes?
Correct! Changed the filter once but will never do it again. Like Mark said, “they are a lifetime filter”.
