Does anyone know why that when I put the transmission and motor together the motor will not turn over to bolt the converter the flex plate is on correct and the plugs are out
Because the torque converter didn't seat and you probably jammed the pump. The torque converter has to be pushed and it should drop in three distinct points. How much clearance do you have between the TC and the flexplate when everything is assembled without the TC nuts on?

That's because the torque converter isn't seated into the pump. Chances are that you need a new pump and torque converter. When they get jammed together like this it usually destroys both.
It doesn't matter if the trans is in neutral or not. The engine should spin no matter what gear the trans is in. And if the engine isn't running there are only two possible gears in the trans, no matter where the shift lever is. Park works, and everything else is neutral. And the engine can spin in every position unless the torque converter is jammed against the pump because it isn't seated into the pump.
