Gentlemen/ ladies, I recently acquired a free 99 expo with the 5.4 2v. I have a 2003 with the 5.4 2v and am contemplating saving this motor. If I can verify it will be a direct fit, I am going to freshen it up on the stand and stab it into my 03. Visually the transmission pan looks different than the on in my 03, but everything else appears to be the same. Is there anything I am missing? Any info would be much appreciated.
The trans between both of them is different, but the engine is EXACTLY the same, except for the intake manifold/throttle body I think. I used a 1998 motor in my 2003 and it swapped just fine.

The engine on the earlier ones were better... The expedition forum would answer the questions you have, but some of them are on here too. The early ones had metal timing chain guides, the newer 2 valve 5.4's had plastic ones.
Isn’t this a change over year, I think it was 2000-2001 when they changed the heads to the PI design, and HP increased? I remember looking at an 03 engine to put into my 98 expedition, but ended up staying with the 97-99 engine so I didn’t have any drivability concerns with the stock ecm. I could be wrong, but I know there is a difference between early and later 4.6/5.4 2v engines.
1999 was the change over year to PI heads for expeditions,for f150's I think it was hit or miss some were early style heads some were PI.Don't be fooled by an aluminum intake either,99 was a 1 year only aluminum PI intake for expeditions 2000 on were plastic.While there may be some minor differences such as EGR there is nothing insurmountable.You can plug off and delete the EGR if your 2003 doesn't use it as long as you use the non EGR ECM.Also there may be some minor differences in the EGR routing which can be made to work by using the matching exhaust manifolds.Also introduction of the PI heads did not introduce the higher thread count there are 4 thread PI heads and 8 thread PI heads but I'm not sure when that changeover happened.Oops my bad didn't see that the last poster stated it happened in 03.

99 was the changeover year for PI topend for expeditions,f150's were phased in later that year or 2000,as for as ECM compatibility,I took the opportunity of a blown head gasket to upgrade my 97 5.4 to a PI topend robbed off of a 99,I took the ecm just in case but still haven't installed it,it seems to do fine with the original ecm with more than 10000 miles since doing the swap.I know its got lots more power than it ever had and I bought it when it was less than 2 years old.The PI head swap onto a non PI shortblock is supposed to be like a 40-50 hp gain and based on how my rig runs I believe it.
