BANKS INTERCOOLER

I am running this Banks intercooler kit that includes everything from the turbo down. The pipes are bigger than stock (3.25 v 3.0.) I've seen some discussion about loss of throttle response due to the size increase. Also I've had my hands on this set up recently and it is a struggle getting it properly aligned and rubs the back of my alternator so I am contemplating changing them to a stock size.
Has anyone run into this issue with a Banks intercooler and is there any merit to the throttle response claims?

There are two different upper intercooler boots that goes from the turbo to the hotside pipe. I believe the 05-07 boot angles it further away from the alternator.

I have the Banks Intercooler Kit on my 2005 F-350 and didn't have any issues with it rubbing on the alternator. I didn't see any more turbo lag than before the kit.
