Hello everybody, I just bought my first powerstroke! I got a 2006 f250 that's had a lot of work done to it and has high miles. Its had the EGR cooler deleted, ARP head bolts installed, oil cooler replaced, transmission rebuilt with a HD tranny, front end redone and maybe more. I'm still looking it over.
I've had some issues in the few days I've owned it and hoping someone can maybe help me out.
When I test drive it, I had no issues. No white smoke. No turbo flutter.
When I took it off the lot it had less than 1/4 tank so I went and put 20 gallons in it (rewards account only does 20 gal at a time) and took her home. The next day it began running rough, idling bad, shaking going down the road and the turbo flutter started. Also DTC codes threw for #7 low contribution, turbocharger/supercharger fan (something I can't remember).
I changed the oil and filters, fuel filters and drained the fuel water separator. Problem persisted. I changed the tune (SCT X4) back to stock and the problem got significantly better.
I added diesel kleen and howes to a fresh full tank (different location) and kept it in stock and the problem is getting better every day. Very little or no smoke on start up and the #7 cylinder low contribution code has stopped. You can still hear just the faintest sound that something is off with it (I'm thinking the cylinder is leaking through the intake because you can here it puffing at the CAT)
I have two questions, could bad fuel or some contaminant already in the tank cause this?
Two, any body have issues with their SCT tuner making the truck run terrible?

Welcome To the FTE 6.0 family! Dont want to spleculate on your issue yet. If you havent already go to the stickys and start reading everything you can find. Then just hang out a bit somebody will be along shortly that has probably had the same issue you are having...
It already had the tuner with it. It was running a street tune. Any tune I change it too causes the issues to flare up. Returning to stock settles them.
I used all motorcraft filters.
Rotella T6 oil.
And it already has a fuel pressure gauge, EGT and an extra boost gauge. I've never seen fuel pressure below 55 psi.
A motorcraft filter with a tall cap can be problems.
The OEM cap is about an inch high when measuring from the start of the threads. The aftermarket one is noticeably taller. A google search for "aftermarket filter cap on 6.0l" or "tall filter cap on 6.0L" should bring up a few links w/ pics.
On the way home from work yesterday the truck started running like garbage so I figured I'd get home and park it. I had a new fuel water separator drain plug to install because the original was broken and didnt thread in.
Anyways I took the old one out and the same amount of water and fuel came out as did 4 days ago when I drained it.
After about 40 miles it now drives great no issues. Every now and again there is a very short (1 or 2 second) miss. No white smoke.
The newer low sulfur fuels are pretty hygroscopic so you don't see as much water in the fuel drains as we used to. That seems like a lot to be draining. I wonder if you did pick up a bad batch of fuel when you first got it.
I'd go through the procedure often, and when it settles install a new set of fuel filters. You can even get more proactive than that.
Water in an injector can crack or blow off a tip, to the point of ruining a motor.
I will definitely be draining it every couple days until it stops issuing water. I really hope that that's the extent of the issues. That would be nice!
Any body have any insight on why the SCT X4 is causing issues? Seen that before?

From my perspective, you have a ton of potential issues with the added on wiring, so that should get sorted out. All terminal should get cleaned and closely inspected. You're right the oil filter cap appears to be stock unit to me. I would get a hew firewall harness plate to keep the wires farther away from the turbo. And you should get a stock air cleaner assembly. The coolant level is overfilled, it should be at the minimum level when cold. Not sure of the color of the coolant.
