From my perspective, you have a ton of potential issues with the added on wiring, so that should get sorted out. All terminal should get cleaned and closely inspected. You're right the oil filter cap appears to be stock unit to me. I would get a hew firewall harness plate to keep the wires farther away from the turbo. And you should get a stock air cleaner assembly. The coolant level is overfilled, it should be at the minimum level when cold. Not sure of the color of the coolant.[/QUOTE]
So I should get rid of the CAI and replace with stock?
Yeah the guys wiring was atrocious. I'm still trying to sort out what is what with it. I'll definitely get some heat protection for those and give the terminals a clean up.

That's actually a Hot Air Intake as it sits (taking in engine bay air) and those style filters are known to pass dirt that wrecks the turbo. A stock air filter IS a cold Air Intake as it draws its air from beside the cooling stack by the drivers headlight. What is that tubing going into the intake elbow hooked up to? Looks like some sort of injection system? Keep replacing those fuel filters! Does sound like you got some bad fuel...

Haha I gotcha. I'll check the local scrap yard for an air box and get that switched out. I think that's the intake air temp sensor or the mass airflow sensor. I think.
I'm about convinced it's bad fuel. I drained the separator again today and half pint or so of fluid came out. It's not water it's a mixture I guess. But it is running much better. I decided to try to put a tune on it to see if it would be ok and no issues whatsoever.
I then decided to load test it. I hooked up a trailer and my dads 10,000 lb skid steer and took her for a spin. Everything worked flawlessly! No power drop outs. No smoke. All temps stayed in normal ranges for towing under load.
Needless to say I am very relieved!
Thank you to everyone who responded and offered advice!
