Help/advice on how to proceed with truck issue

I have a 2018 F-150 extended cab/my company vehicle that I also drive home and park in my garage at night. I had a leak also that I didn’t notice until I started to smell a musky smell. Pulled back the rubber floor and underneath was soaked.
I took it to dealer and the rear door rubber flap was folded in which had water leaking in, I never noticed water leaking in going underneath the rubber floor, The dealer replaced the rubber floor and new rubber door gasket.
I got the truck back and the musky smell was still in the cab still. I took it back to the dealer and they used an ionizer that they called it, when I got it back the smell was gone.

... I can tell you that many parts rust extremely quickly and is normal. IF you crawl under your truck, you will see more rust on many parts (driveshaft, u-joints etc) all over the place. Ever see rotors rust up over night? That is really nothing to be concerned about nor will a dealer replace any of those parts ...
How many miles are on this truck ?
Is it a Northern truck that’s seen a winters use ?
Did you buy it new ?
Are you dealing with the dealer that sold the truck new ?
you should NOT have water leaks inside the cab & dealer will fix that issue.

@BIGDOG1974 Thanks for all the replies. I will be talking to the dealer today and try to figure out what is going on.
@BROWN DOG KTM The truck in new. I've had it 10 days. Has about 200 miles on it. It is in central TX. I will be dealing with a different dealer than I bought it from as they are pretty far from me.

Update: I dropped the truck at the dealer. Service person was very nice. He said that he had seen another F350 (not sure what year) with a water leak and it had a little rust. Then he said, that it was no where near as bad as the rust I have in my cab.

I have finally heard back with some preliminary information. Seems that there are "air extractors" from the "cab to the bed of the truck" and this is where the leak came from. Both were leaking apparently. I attached a picture I got from the service writer. Items in green are the areas he said were leaking. I'm having a hard time finding a parts diagram to explain what this is. The picture looks to be of a regular cab, but mine is a crew cab.

all cars and trucks have them to some degree. They allow air in and out.. if you didnt have them and go to close your door, the air pressure would blow out windows.
some manufacturers like bmw and porsche have the windows roll down 1/4" or so when you open the door and then when you close the door, it automatically rolls up completely to reseal.
