The upper ball joints on my `03 are getting bad so I've been looking at upper control arms. Some places are selling a one piece upper arm for the passenger side and others have the two piece section. Would using the one piece arm limit the ability to properly align the wheels?
If you replace the entire control arm you really should take your truck in to have a front end alignment. I chose to use the control arms that have replaceable ball joints for my 05 4x4, the lifetime warranty on the parts was a plus.

No. Do you have a coil spring or torsion bar front end?
I'd worry more about buying a quality part instead of a one or two-piece control arm. Stay away from the Moog "R" line, which is probably a Chinese-made part made only to compete against all the other cheap junk on the market.
As you probably know, if one side is bad, the other side can't be too far behind and since you need the front end aligned after replacing these parts, do both sides.
