Not wanting to hijack Brian42's Truck Nugget thread, I'll start this one. My key fob works as long as it's been in the ignition within the last day. If I don't drive the truck, the next day t doesn't work until I start the truck. It doesn't really bother me, so I never worried about it. Have no idea what system it connects to, I'd guess the GEM. Any ideas?
Is it the Original Key Fob? The Fob syncs when withing a few inches of the Ignition. But, I know that's how they're programmed when I do them. I DO NOT know if that could be an issue with yours'.
Have you changed the Battery?
I have no idea if it's original or not, and I've never replaced the battery The truck came with one key and one fob (square 3 button) .And it's been doing this since I bought it nearly 8 years ago.
This is an E99, no PATS, so the fob isn't needed to start it. The fob will work for about a day after turning off the truck. Once I put the key in the ignition and turn it on the fob starts working again
Yup, that's the one I have. My understanding on how these things work is that the fob (transmitter) isn't programmed, they transmit whatever they do, but the truck/car is programmed to recognize (learn) whatever signal they put out, and there's a limit to the number of fobs they can learn. So if the fob battery runs out, replacing the battery doesn't require relearning the fob.
So in my case, it's not that the truck forgets the fob, but it just stops listening to it after a day, and once the ignition key is turned to run, it starts listening again. Any of this make sense?

Yes, it's the GEM up until '01. With the electrical change starting in '02 it became the VSM (Vehicle Security Module). Fun fact: it controls the PANIC also.

That would be my first recommendation. It's a 2032. Pry the case open (pocket knife works fine) and replace the battery. No need to reprogram to try it out. When I have to be within 10' of the truck (or so) for the fob to work the locks I know it's time for a new battery.
If that doesn't work you can reprogram your remotes to see if that corrects the issue.
When all else fails for electrical/electronic things, I defer to my failsafe: disconnect the batteries for a couple of hours, let the truck "clear itself out", reconnect and see if that helps.

I replace my fob batteries every 12-18 months. I don't know if that's the norm but mine's a daily driver so I'm in/out of the truck every day multiple times.
Success! I now have keyless entry for my truck with the 2 key FOB's I ordered off Ebay for $7.50. I will update this in a week or two once I know they are working repeatedly and not forgetting what vehicle they belong to like SaintITC is experiencing.
I've been thinking of getting them just in case it is the issue. So here's my setup - only key and fob that came with it 8 years ago - the fob stops working until the key is put in and the ignition is turned to run. Do we have chips in the keys, or is it just a plastic key? I'm wondering if it would behave the same if I separate them...
No chip in the key. I had one cut at Home Depot when I first bought the truck. Also, the guy that I bought the tailgate lock cylinder from not too long ago cut me 2 keys that also fit the ignition.
