Power Window Issue

My F150 has a problem where the windows operate when engine is not running (the ignition switch is in position 1 or position 2) but when the engine is running they do not operate, and will not operate until the key is turned to the off position, removed and re-inserted. I have started the engine using the starter and by a rolling start (std. transmission) and there is no difference. Any ideas?

This might be just a shot in the dark, but disconnect the battery, let it sit for 15-30 minutes, and reconnect. Maybe it's a software issue. On my 1999, the trailer hitch wiring and the cruise control stopped working at one point. The technician just reset the computer, and then both worked fine. Computers...
