2000/2002 Emissions help

I am trying to come to a mutual understanding with my parent's 2000 Expedition. My mother, begrudgingly, replaced her 1999 Expedition with this truck that "only had 67K miles on it" this past spring and while we were on our 300 mile trip home from Canada July 4th weekend, the engine went. I did not want to even do this project because I know how much of a pain the engine placement on these are and I was not allowed to remove the body to make it easier. My dad, the one with very little experience, decided he had to replace the engine.

The engine he bought the next day was "from that 2000 Expedition over there". Once I got roped into helping get the engine out, I started noticing the differences in the engines.

Figuring the engine had to come out anyway, I took it out and started comparing them. The engine that was purchased was, I'm guessing by the belt setup and the wire harness, out of a 2002-3 Lincoln Navigator and found a sticker on the engine that backed up my suspicions saying it was made in '02. I figured both blocks were at least the same and I can try to make it work.

I now have the engine in and I had it fire up, making sure Dad wasn't duped there either.

I am at the point of putting the emissions system together and I'm at a mental block. I have vacuum ports with no hoses and hoses with no ports. lol I have looked on the '99 we have to be able to get most of it back on and I'm out of options. I have most of the parts from both engines and I can't route some of them anymore because I don't have the hose for it.

I wanted to see if anyone on here has any idea on what could be different and might be able to point me in a direction to get this truck going again.

First off, what engine was in the 2000 Xpy?

And if the replacement engine is out of a 2002/2003 Navi, is that the 32-valve DOHC engine?

And which PCM are you using?

Both are the 5.4L. I am trying to use all the 2000 electronics. It is still the 2v. I checked it out as soonn as the difference surfaced. I have swapped out the harness, all the pulleys and accessories (the PS pump mounts differently). It is still the older style, I checked th All that is left is the emissions tubing.

The 2000 Xpy 5.4 was a 2 valve motor. The 2002 Navi was a 5.4 DOHC motor.
Are you saying you are trying to use the 2 valve head on the Navi block?
Which intake manifold are you using? I believe the Xpy used an IMRC where the Navi had a tuner valve inside the intake manifold.

I guess I am not sure just what you have. maybe a picture of what port you need connected would help someone back track to where the vacuum source would be on an Xpy vs a Navi.

I will try to get pics if needed.

I am using the block, heads, and intake from the 2002 motor. I believe the plenum, the back of the throttle body, I have on it is the one that was on the 2000. When I looked at the '99 for the routing of hoses, that is where my confusion began. There are extra ports on the '99's plenum that are not present on the one on the truck on which I'm working. For instance, on the one I have, it is missing a larger port on the left (driver's side) of the plenum and on the right (passenger side) the main port coming out is just one solid port vs the one I'm using for reference had the 3 way splitter on it.

I apologize for the lack of detail so far on my part, when the truck started to come apart, it was organized and then people decided to "help" me and ended up mixing all the parts together and some weren't even removed by me. This project has been a nightmare from the start. This has been the worst engine swap I have ever had to do (and didn't want to even do it in the first place...lol). I don't do any major work this uninformed. Unfortunately for me, I am trying to make all the mistakes everyone else made work, even though I feel like banging my head against a wall the whole way.
