If your batt lite is on, you still need to check the alt output, Easy to do. Just make sure you have proper voltage to any pos connection. I'm suspecting a ground issue.
Fly thru every ground and clean them up. (easily done) Usually folks are worried about everything red/nah.
Check your alternator for AC ripple. If a diode goes bad, it doesn't rectify the AC to DC properly and some of it leaks through the system as noise.
If so, it can interfere with anything electronic- PCM, Programmers, etc.
Note: NEVER disconnect the alternator while running or cranking. I'm told it will fry it :eek

Another thing to check is the EOT after sitting overnight and before starting (should match ambient temp). I've recently read that if the EOT isn't reading correctly, it can lead to a no-start as the truck thinks the engine is already warmed-up.
