In switching my truck to a manual from a auto, if I used a manual pcm and the manual transmission wiring harness, will I still have wiring issues? Here's th truck I got, I'll be parting it out after my swap is done. And are you guys sure the 7.3 idi and the 7.3 powerstroke transmission will interchange? Lol
The transmission will interchange. AFAIK, the wiring will be completely incompatible. You'll obviously need a manual PCM from a donor truck. Only wiring changes you should have to make would be to connect up the clutch switch, jumper the start terminals on the decommissioned NSS connector, and run a connector from the reverse light terminals on the NSS connector to the reverse light switch on the donor tranny. That connector is available on RockAuto, IIRC $10 and change.
You'll also need a rear driveshaft, if the red-white-red two-tone in the photo is the recipient.

I'm going to have my pcm re flashed to a manual. When you say the wiring will be completely in compatible, do you mean the manual trans wiring harness won't work on my truck? And what is a decommissioned NSS connector? I don't really care about my reverse lights.

Decommissioned - no longer used. Kind of like that trailer of yours should be.
He means that the NSS will no longer be used when you swap in a ZF trans. However, with an unflashed auto PCM the truck will be throwing a bunch of codes for the transmission as it thinks there's an auto in there when in reality it's a stick.
The truck won't start unless you jumper the two start terminals in the plug to trick the auto PCM into thinking the truck is in park/neutral.
Even if you "don't really care" about your reverse lights it's literally one more wire you need to hookup and will take maybe another 5 minutes. Just hook it up.
