First thing first, this forum has been super helpful in my quest to bring my monster to life. Last year I bought my first real truck an 86 F350 6.9 idi. I got to drive her all of three months before the monster revealed just how poorly it was maintained. So a few thousand dollars later I pulled the engine and got a new longblock to swap out. I just finished with all the engine work and replaced more then I kept, but before I drop this monster in I have to tackle the wiring harness under the hood. The dash wiring seems to be in order but the previous owner has butchered what is left. Is there a company that I could contact to make a new harness? The few diagrams I have been able to locate are vague at best and I don't want to waste time. I was thinking of just cutting it 8 in off the firewall and running new wires from there with new connectors, but I would like to hear some of your guys opinions at this point before I tackle this hurdle.
You can do A, B or a mix of both. Run new wires for critical stuff if you wish; it'll be a lot easier to keep electrical gremlins out if you do. You can use terminal strips like this: Molex Incorporated - 38770-0108 - Clsd back 20 A Series 77000 Double Row 9.53 mm 8 Term Strip Conn - Allied Electronics to allow for easy disconnection and testing for your new wires, so when you need to pull motor parts and/or figure out why something isn't working, you've got nice test points.
You'd probably want to put a cover of some sort over the terminal strip once your done, to prevent crud from falling on it(depending on position).
Gary Lewis' Garagemahal website has the 1986 EVTM. It is a great resource, as it the rest of Gary's site. Links 5 and 7 of the EVTM deal with diesel specific wiring. Good luck!
Thanks guys for the feed back, I will be tackling the wiring saturday hopefully. I am having a bit of a problem tracking down the two engine temperature senders and the fast idle solenoid. I do not want to use junkyard parts to replace the old ones that are not working. A point in the right direction would help

Um... what problem are you having with the fast idle solenoid?
Make sure that if you put 12V to the terminal on the fast idle solenoid, and then pump the throttle, that the solenoid sticks in the "high" position.
These solenoids never had enough juice to overcome the throttle spring by themselves; you always have to blip the throttle.
Also, they are pretty hard to come by, but don't usually tend to fail...
