On my last truck, which was a different make, an aftermarket kit was available that would lock the tail gate handle with the electric locks on the truck. Does anyone know of a similar kit for the Super Duty.

Pace Edwards makes one. # lk370 that fits '97 to 2016. I have one on my '03 that after I added 1 more screw to the mount worked very well. I am in the process of moving it to the '16 tailgate I just put on my '03 and don't know if I will have to add that screw or not, it is obvious where it needs to be if the lock solenoid rotates too easily around the mounting bolt.

Yes, you can unlock with key it battery is dead or no fob handy.
I've used pop-n-lock on all my F series trucks. It works the lock actuator inside the tailgate. Some other brands try to disable the handle rather than work the lock itself.
