When I took the timing cover off and looked at the timing set, the dowel pin was at the 12 o clock position as was the keyway on the crankshaft. The dots on the timing gears were in line but both at the 12 o clock position so this is how I put the new timing set on. Is this correct? I noticed in some videos/pictures that the bottom gear dot should be at 12 o clock and the top dot should be directly above at 6 o clock.

The dots should face each other on any Ford engine I've ever worked on.

Did you set #1 TDC on compression before pulling it apart?

If not, Ensure you do set #1 at TDC ... Then put the dots facing each other!

I rotated the balancer until the timing pointer pointed at 0 degrees.

The bottom gear should do multiply revolutions for every single revolution of the top gear so shouldn't the dots face eachother eventually?

These balancers slip with age, and what the wheel presents as TDC is not necessarily what the rotating assembly has to say about the situation.

Verify TDC of #1 on the compression stroke with what the balancer is showing you, it may be lying.

It's already reassembled.

Here's how the oem timing set looked, so I put the new one on the same way. Shouldn't it still be fine? The dots are in line and when the small gear does 1 full revolution it should line up with the dot on the top gear.

Red dots represent dots on gears, small black dot represents the dowel pin.

But not at the right time ...

This is very important, nothing to get wrong or you'll be spending lots more money!

Just because you had the pointer at Zero does not mean it was on compression stroke, that is critical!

ALWAYS put #1 at TDC on Compression before pulling timing chains/gears!

Now I don't think you can rotate the cam without loosing/removing all the rockers ... But I am not sure on the Ford so someone needs to confirm that!

What I would do is loosen all the rockers, then use a straw through a spark plug hole and feel the piston to TDC. Then rotate the cam to face to face dots ...

Okay so obviously I wasn't at TDC then, but the dowel pin and keyway on the crank were perfectly at 12 o clock....and the OEM dots were both at 12 o clock and perfectly aligned....so I replicated this identically with the new timing set and made sure the dots were perfectly aligned....shouldn't that be fine?

Exceedingly... you need the exhaust & intake valves to open & close at the correct times relative to piston placement, flipping dots like that is like installing the distributor 180° out.

I did not flip the dots.. The DOTS on the OEM gears were in that position when I removed the timing cover.

Then I'll bet your distributor is installed 180° out to deal with it.

Might look in a shop manual for your specific year & engine, autozone has some half-decent ones for free on their site (but I think you hafta register).

Not quite ... Getting the Distributor off just makes it not run so well if at all ... Getting a cam off could cause a piston/valve crash and the results can be ugly!

He's not actually flipping the dots, he is just putting it back like it was, he could get lucky if nothing moved ... Personally, I would not take the chance, it's not worth the possible out come.
