I forgot about this post. I was able to re-align the door and it looked proper. Thing is, the door had been this way for so long that after I performed this adjustment, it whistled at road speed and probably wasn't weatherproof. Not wanting to invest in new door seals, or dig further into the can of worms I had opened, I just re-aligned it back to the way it was and called it good.
