The dealer can't legally void the warranty due to aftermarket modification. If there is a problem with the vehicle and it is brought in for service, they have to show that the modification caused the problem. And even if it did, they can't void the entire warranty. Only the specific repairs needed for the problem.

For example, if there is an engine modification which they can show caused a specific engine problem, they can't void the warranty and decide not to cover everything else not related to the issue.

Look up the Maguson-Moss Act.

People always quote Magnuson-Moss, but that's not how things work in the real world. Let's concoct a real-world discussion:
Customer: "My motor blew up, it's under warranty, you should fix it"
Ford: "The tune you installed was intentionally designed to cause the motor to produce more power. Ford invests many man-years and millions of dollars to ensure the computer tuning is safe for all uses. By increasing the power output, you have put undue strain on the entire driveline - including the motor, transmission, differentials, transfer case, axles, hubs, gearsets, etc. Your warranty claim is denied."
Customer: "OMG I'll sue!"
Ford: "Our legal department can be reached at X. I am not permitted to discuss this matter with you further, since you have threatened legal action. Good day."

In short, Ford will most likely tell you to pound sand. You can try to sue... you might even win... but it's been tried before and failed more than once. Meanwhile, your truck sits somewhere, unable to be driven, as you continue to make payments and pay lawyers.

If you want to play, be willing to pay.

There have been numerous stories here, on the Ecoboost forums, the PSD forums, etc. If you haven't seen plenty of them, you don't read too much on the topic.
