I suspect that it would be easier to fit a aftermarket unit into it and make that work, rather than a navigation OEM unit from a newer generation. I think the newer ones talk more to the other electronic modules than the older ones, specially when it comes to the way the steering wheel control interface works with the unit.

If the Lincoln Navigator in 2005-2006 used the same CANBUS system as the Expedition of the same years, then the CANBUS is limited to engine, ABS, 4x4, Airbags and such, but isn't used for the steering wheel controls. That is at least what I have found out, but I haven't tested it in practice yet. Have a few other things to prioritize on the truck before I upgrade the head unit.
I don't know what the Navigator in 2003-2004 used in terms of CANBUS, but the Expedition received an upgrade in 2005 with new engine, upgraded electronic stuff like CANBUS and what not. One way you can distinguish a 2003-2004 head unit from a 2005-2006 is to look at the connectors, the old one has larger black connectors while the new one has smaller light grey connectors.A couple examples of what you should look for: Get a screen that fits, I've seen 6.2" and 7" units that should fit a standard 2DIN hole, and thus the Expedition and I guess the same for Navigator. There's some 8" units that won't mount flush, but protrude a little to lay the screen on top of the dash so to speak, this wouldn't work in the Expedition without modifying the hole for the stereo since it's sunk into the dash and not a flush hole. Which unit to buy, I don't know but usually you can look for those who has the most updated android as said, a quad core cortex-A9 CPU at 1.6GHz or more, and 1 or 2GB of RAM. They often list "SWC support" or spell out "steering wheel control support" to indicate that they support that, and you need a harness kit to hook it into your truck as well as getting the subwoofer up and running. There's multiple conversion kits for the 2005-2006 Expedition to standard 2DIN with subwoofer support on ebay with bracket and harness that plugs into the OEM connectors. In addition you'll need a resistor for the remote wire to the factory subwoofer to reduce the popping sound, as from what I've read it gets a 5V signal to turn on from the OEM unit, while aftermarket units give out a 12V signal. It apparently doesn't damage it, but it causes popping noises when turning on. Depending on what your Navigator came with, if you have Rear Seat Controls for the audio like I have on mine where the passengers can tune the radio and listen to a separate source with head phones and so on, from what I can tell you will lose functionality of that panel with an aftermarket unit, unless there's one that specifically supports that which I have not found. I might try to tinker with mine to restore functionality, but it's hardly ever used so I might not put too much effort into that. I think it may be possible to make the tune and volume buttons work with a little work, but to get the head phone jacks to work with a separate source might be tricky. If you have the roof mounted factory DVD entertainment system, I am not sure if you can make that work, I haven't researched much into that as I don't have it, and if I'll retrofit one it will likely not be a factory unit as those are pretty dated in terms of display, and rater go with an aftermarket system with better screen, either mounted in roof or in the head rests. I'm very undecided on that as of now though, got 2 kids so to avoid fights about what to watch, I might also just go for a couple of simple DVD systems that works separately with head phones and is just strapped on to the headrests and not permanently mounted. That's probably the best idea if you have young kids, just sayin'.
