When you replaced the fuel pump did you replace just the pump or the entire HFCM?
just the pump... bought a Parker/racor one (supposedly who ford got them from originally)... original one rattled when i pulled it out... new one does not...

There is another pressure relief/regulator that is part of the pump itself that limits the fuel pressure to 100 PSI. A question about your fuel gauge sensor, is it remotely located or is it mounted directly to the test port on the fuel filter housing? If it is remotely mounted is the sensor above or below the test port on the fuel filter housing? Im just curious if it is getting air bubbles up near the sensor, if it is that could give you a false low reading.

use to be directly mounted.. but used brass fittings off point it a different direction... but even when it was directly mounted i had the same issue...
Have you had the tank out and looked at the fuel pickup?

Aslo as I understand it that valve also controls the temp of the fuel.
If it too hot then ti bypasses it back to the tank. If that valve is
starting to fail that could be the problem. But I think you need
to maks sure that the tank screen is not plugged up with something.
Maybe even go as far at to blow the lines out after you drop the tank.
There might be some crud sticking in one. Also verify that you don't
have a crushed line.

The other regulator is part of the pump itself, there is a recirculation/by-pass valve in the HFCM that according to temperature either routes the fuel returning from the regulator in the secondary fuel filter housing to the fuel tank or to the filter side of the HFCM, this valve is part of the HFCM and not the pump itself.

I would say no because it is part of the pump and the other one wouldn't cause what you are experiencing because its on the return line to the tank.
weird part to me is its intermittent... most days it sits right on 60 at idle (been told with the BSM it should be 64-65 at idle.. cruise more 60-63).. but then theres other days ill crank it up and it drops to 40-43.. and sits there like its running in bypass or something.. main gauge is electrical.. but ive had it do it when i had the mechanical hooked up for a couple days too in order to confirm both were reading the same. recently i had to pull the electrical one.. think the gauge itself went bad internally there.. but doesnt explain the mechanical one..
