I hear its a pretty common problem. Sometimes the master cylinder starts to go bad, take it to Ford and tell them, they should replace it. My 01 does the SAME thing.
Had the same problem with my '98 2.5L 5 speed. Scraped on the two-three shift unless I let motor RPM run down and then eased it in. Only happened when the trans was hot, after 20 or 30 miles on the highway. Would shift like a dream when cold. This was at about the 55,000 mile mark. My extended warranty (I bought used) was due to run out at 58,000.
I went back and forth with the dealer. He tried to sell me a clutch job (non-warranty item) and I went elsewhere. If it was the clutch, slave or master cylinder it would have happened in all gears. This was ONLY on the 2-3 shift when accelerating.
I went to a trans. shop (Mr. Transmission) and explained the problem. They had trouble duplicating it on test drives. That's when we figured out it only happpened when the trans. was hot.
The dealer couldn't make it happen at all, that's why he tried to sell me clutch.
Once we has a diagnosis, the trans. shop went to bat for me. They got the Warranty Company to authorize a tear-down and inspection. Turns out it needed a bearing and bushing kit and rebuild. I ended paying $100 deductible on a $900 job.
If you are still under warranty, make them pay.
It's only gonna get worse, not better. Take care of it now.
