2008 F250 V10 Knocking

I have a truck that has been a bit of a restore due to flood damage but I only want to touch on that. When I got this truck there was water everywhere you could imagine. Crank Case, Cylinders, Transmission, ETC... The truck is running now thanks to finding a 09 F250 that had been rolled over to salvage parts from. My big issue right now is the knocking noise coming from deep in the engine. At first I was told exhaust manifold bolts are common for these engines to break thus creating a knocking lifter noise. After I got deeper into the issue and replaced a few exhaust manifold bolts because they were in fact broke.... Using a stethoscope the noise is coming from the bell housing of transmission. Is it possible it is a bad torque converter or is it a connecting rod knock making its way through the crank shaft and being amplified in the bell housing. I can not pick up the noise on the block anywhere with the stethoscope but the bell housing is very distinct. Any thoughts????

I'd buy about 5 bottles of Auto RX and run it through engine, tranny and transfer case. If you still have a knock, then it's permanent damage.
