Welds all cleaned up and painted. Slide the axle out from under the box and put it under the Ex frame. Decided to use the springs from the truck so we have to move the front spring perches forward 8". Going to have the drive shaft shorten from the 12.

I am to assume relocating the front spring perches maintains the factory Excursion specific wheelbase, correct? Using the '12 rear axle is definitely a no brainer there. For one, you maintain functionality of the factory ELSD and the ratio of the original '05 is likely 3.73 gear, versus the '11 and newer trucks' 3.31 or 3.55 specs.
Have you figured out how you're going to address the DEF and fuel tanks? Are you going to modify the Excursion's fuel filler door, to mimick the factory '11 and newer trucks that have the two fillers under one door, or are you going to use separate filler doors?

I wouldn't have moved them if it didn't have kept the same wheel base. It would screw up the position of the wheel in the wheel opening. Factory Ex springs are center forward of the center of the spring and the springs are shorter than the on center 2012 truck springs. Rear perch hanger are the same from center of axle. The 12 has 3.55 rear gears and the EX had 3.73 rear gears.

This may be dumb question only because I have no clue to do something like this. When moving that factory rear spring hanger it looks like a cross member was lined up with it (for strength?) and now it no longer lines up. Is that a problem? Not saying it is just wondering/curious from a fabrication standpoint?

The truck spring hanger is off centered from the cross member. Like we have it now. If this wasn't done like this on the truck we would have moved the cross member. I don't see it being a problem.
