We wire two switches into the cab. One for the glow plugs and the other for my fuel injection pump. I hold the glow plug one down for 10 seconds and switch on the fuel injection pump one. then turn the key to start
OK, I would double check that you are getting 12v right at the IP (with a test light or meter) when your in-cab switch is on. I am sure, you are sure all is well with your added wiring, but I suggest a second check.
If you have 12 v. right at the IP, then I would suspect the fuel shut-off solenoid.
I don't know if the FSS on the IDI can be gutted to test for function.

Right. I am just suggesting double checking at the IP that you are getting 12 v. there when your in-cab switch is on.
BTW, while standing near the IP, you should be able the hear the FSS click when someone else throws the in-cab switch. Sometimes the plunger in the FSS gets jammed up; sometimes the FSS is just pooched.
That's good enough to get you home and maybe to work the next morning but you and Pop should really set aside a day to figure out what shorted and smoke checked your wiring harness.

I would start at the spot where you actually see the burned wire.
I assume (hope) there are blown fuses or a popped fusible link? That may be the wire you see burned in two.
