I have recently replaced my transmission and my PCM because after replacing the transmission like the shop said I should do had the same problems. Took it to a different shop found out it was the PCM not the tranny. Anyways it now has been a few thousand miles and a couple months and I noticed yesterday it seemed to be shifting a little rough. Checked the fluid still full and nice and red and can't find any leaks. Today shifts were rough and my O/D light started flashing. Any suggestions?
Like Mark said, get your codes read. But on an encouraging note, I had the same kind of deal myself. TC wasn't locking up when the PCM wanted it to. Ended up being some chafed wires between the PCM and the trans. Cost me $700 for the shop to figure it out, but that was just because I thought it was my trans which was under warranty. If you've got a new trans and a new PCM, maybe check the wires between.... Just my 2 cents

It may be some bad wires. May have to check that. I replaced the pig tail that plugs into the solenoid pack before also but may be further up I guess
My 01 has had 3 electrical shorts in 3 different systems since I bought it a year and a half ago. Had a bad wire to the drivers side bank of injectors, bad wire that feeds the alt, and now trans wires shorted out. I wont fix anything on this truck now without suspecting an electrical issue. Hope you figure it out soon!

I'm not real tech saavy..... Ok, I'm a total moron, but here's a link on FTE with the same code and his fix. I don't think the link will work, but maybe cut copy paste, lol? In my experience, I would say a shorted wire could cause just about any code. If I had to do it again, I'd slide under and check my wires before doing anything mechanical. Worst case scenario, you confirm they're in good shape. Considering its a new trans and PCM...
I really don't even wanna tell everyone what was wrong. Feel like a complete idiot. The rain stopped for a minute so I roll under the truck to start unplugging connectors and start chasin a broken wire. Found the solenoid connector barely on. Must've not been completly connected and started vibrating loose. Pushed down ok it until it clicked got in the truck no flashing O/D light and nice smooth shifts that didn't give ya whiplash! Oh well at least it ended up being simple painless and cheap! Thanks everyone!
