I have noticed the P0299 code displayed on my SGII when towing heavy for a few hours, then shutting down for fuel stops, lunch etc. The 'Wrench' symbol lights up and defuels the engine. I pull over and shut her down. Upon restart all is well. I had the turbo cleaned and unison ring replaced by Ford 20k ago and I've religiously run Ford's cetane booster at each fill-up. I can hear my VGT cycle when idling so I'm not hell bent on the veins sticking.
This problem has plagued me even after the turbo was cleaned 2 years ago. I loaded the codes into SGII for EBV and EBP and at high idle, the EPV is only 1.66v. The EBP at high idle (2500rpm) is 21.7. From the threads I have been reading, these values seem out-of-range compared to what the book values indicate and the voltage seems quite a bit low compared to what other posters have written. The other values at KOEO and low idle compared fine. This P0299 code and Wrench light only seems to happen as I mentioned after an engine shutdown for a little while. I can tow all day and not throw the wrench light unless I shut down for fuel. It's weird and I don't want to start throwing $$ at it. One more thing. The engine bay will develop a 'humming' sound occasionally, more pronounced when cold and it's either in the intake or exhaust system. I had the muffler swapped out 15k ago to a free flowing style. If the cat converter was breaking apart internally, would it make that kind of noise? If so, perhaps that's an exhaust blockage? If so, can the cat be gutted and not throw a code and still pass emissions? They do visual inspections here in CT, if they didn't I'd replace it with a 'test' pipe or a turbo back system deleting the damn thing. Any help is appreciated.

What year is your truck ( forgive me if it's in your signature as I am on my phone and the mobile version doesn't show signatures ) compare MAP, BARO and EBP at KOEO they should be within .5 psi of each other. Check and clean MAP hose and hose nipple at the intake manifold, check and clean EPB sensor and connecting tube.
Been battling the P0299 myself recently. I replaced my EBP sensor and cleaned my EBP tube, which didn't resolve the issue (got the new sensor from Tousley Ford online, cheapest around). Just tore apart my turbo and found the unison ring seized, so it got a good cleaning. We'll see in a few weeks if it throws it again on my next tow.
When stopping for fuel while towing, I'll sometimes let the truck just idle while filling up if it's going to be a short stop. Let's things cool down in a more controlled manner. Never heard anything against doing this, but I'm sure I will now if it's a bad thing.
Ok guys, I cleaned the MAP hose & nipple and it was clear. I haven't touched the EBP sensor nor tube....yet. Benny, Here's the other values:
EBP Low Idle: 18.4
EBP High Idle: 32.9 *Note* The engine was COLD when I got this value. BIG difference from warm.
MAP Low Idle: 14.9
MAP High Idle: 21.5
BARO Low Idle: 14.4
BARO High Idle: 14.4
I'm concerned about the fluky low voltage on my EBP sensor too.
OK, that's cool. Benny, should I check the EGR valve voltage with ScanGauge having the engine at normal operating temp or cold or it doesn't really matter?
