My first thought would be to remove the programmer and see how it does without it. This will either point to the programmer or not as the problem.
If that doesn't cure it, then I would look at replacing the CPS. There is a recall on this and if you don't know if its been done, you can contact just about any dealer with your VIN and they can tell you if it has been done already or not. However, there are certain ones that are known bad even if new. I am sure someone else will chime in with which ones are good and which are bad. If you do take your truck to the dealer for the CPS, be very adamant about them NOT flashing your PCM while they have it there. This has caused more problems than not. Otherwise, you can get your own for about $25 and spend the 10 minutes to change it out yourself.

I think the first thing you need to do is find someone that can read the code stored in the ECM that caused the light to turn on.
You need someone with something more advanced then a standard OBD-II scanner. The free scan that Autozone offers will not pick up most codes on these trucks.
Try a diesel mechanic or the ford dealer.
Once you have the code it will tell you where to start looking, but right now it could be anything.
