Ok I removed the chip totally stock. I drove about 60 miles some with the Mapp hooked up some with it unplugged. Ran fine stock (just a dog) ran better with the Mapp unplugged (yes better) stomped on it WOT no smoke with it unplugged. Don't know the answer?

Now we have a frame of reference to help. We'd just be guessing with any tuner plugged in.
You say it runs "better". More power? Smoother? Quieter? Cooler? Stock is Sooty, or some other color of smoke? Under what scenario does it smoke? I've never known a working truck to smoke in stock tune... that's where the eyebrows lift a bit.
Yes it runs better not a major difference but it does have better pick-up about the same smoothness, same sound, temp seems to be the same, stock no smoke either way, the only time i get it to smoke is if I have a tuner or programmer hooked up. But in stock mode it does not smoke.

I need to mull on this while affording somebody else the opporunity to chime in. This is an odd one. The only thing I can think of right-off is a low-reading MAP sensor... but you have the same problem with a new MAP sensor.
Is it from the foot-fall that you see an improvement, or when the engine gets to higher RPMs? Do you have any gauges? If so, what are your peak readings when you're in it?
I see the improvement right away, Yes I have gauges Trans,Boost, Turbo temp(pre turbo)
My readings on stock floored are about max turbo temp 1000 degrees boost will max about 16 if I remember right.
With chip floored I have to back off I try to never do this
1300 +, boost 26 or 27 psi.
When I bought the truck about 170,000 miles ago in 02 or 03 it had a plug in chip in the back of the pcm I think it was a 40 hp but I removed it along time ago. Then I used a Diablo Prediator I did not like it so much so i went back to stock tune and then used the chip. Is there a chance that the stock tune did notreload and a tune stayed in the pcm (if that the correct term).

Absolutely that can happen... but
Once you put the chip on the pcm... it takes over and pretty much bypasses the program on the pcm.
Im just starting to get into the tuning thing... so im just educated guessing here... but i dont think it matters what program is on the pcm if it has an actual chip on it... since they do not "stack".
