I just got this truck and didn't have any strange odors other than brake caliper which got replaced immediately. I got 4 new Mastercraft AXT tires last week and two days before that I got a muffler installed. I put a flowmaster on it (black) Now if I drive it about three four miles, I get a smell coming from somewhere which I can't locate because nothing is hot and it goes away within a few minutes so I cant pin point it. At first i thought it smelled like rubber heating up, but now not sure. I may take it back to tire dealer and have him check all the tires for balance. I had them do an aligment, so I would hope it isn't that. The smell came with the new tires I think....I had the exhaust worked on two days prior to that and didn't notice anything after that. I haven't checked anything else, but there isn't anything hot when I jump out and start shiffing around. Would tires do that if NEW or out of balance?

I was at the dealer getting my plates, and it just happen to make the smell while I was there. The service guys looked at it, but they could not figure it out and said it was probably just new stuff burning off.
I've now had the truck 3 months and I still have this burning smell. It is completely random, and does not occur every time I drive the truck.
The smell is like a combination of burning-brake and rubber...that's the best way I can describe it.

Why did you replace the brake caliper?
OP's profile says it's a 1999 so it likely needed to be replaced.
You said you've smelled intermittent burning smells in your truck. Do you have a gas or diesel?
The burning smell could very well be the DPF burning off during regen or "Exhaust Filter Cleaning" mode. Mine does this when it goes into regen and it's an odd smell.
Mine is all stock as well and I can generally tell you by the smell when it's in regen without even seeing the display message.

I'll keep an eye on it and see if I can note any correlation between the times I can smell the burning odor, and when I get the message on the display about the exhaust system being cleaned. That very well could be what it is since I do not smell it every time I drive it.
I'd say that is it. I had an '05 6.0 prior to this truck and this is a completely different animal.
Back to the OP's issue.....
I don't know of any tires doing that just from being out of balance nor have I ever had new tires do that without some kind of constant friction causing it. Are the tires oversize and/or rubbing at any point on a constant basis?
Do you think it's possible that it's some kind of coating burning off of the new muffler?

You might not catch the "exhaust system being cleaned" msg as it only lasts a few seconds. Look at your realtime MPG when you smell it and if the MPG seems low you have correlated the two. Now that I have 2K miles on my truck it's less noticeable (it was real bad the first time).
