I have been looking around for a used Ford AIS Filter set up and have found some online. One was without a battery tray. Is the stock battery tray not compatible with the Ford AIS?

I do not think that the stock box is compatible with the Ford AIS. Stock is 'rectangle' and these are ''oval'. Not even a close fit.
Guys, heres MY take on the EXPENSIVE AIS setup AND the 6637:
The AIS IS EXPENSIVE, the replacement filter for it is EXPENSIVE!
The 6637 (sorry guys) is crude, I don't like crude under MY hood
MY LATE '99s air box is in good condition, NOT cracked and seals well with anything OTHER than a K & N filter in it.
This all said I run either a PUROLATOR PURE ONE filter OR the FRAM equivilliant which I believe is called a "Tough Guard" both cost about $15.00 each, sometimes less on that auction site, and I ALWAYS get GREAT oil reports from Blackstone that indicate my AIR FILTER is working WELL.
I personally do not see any reason to fool with success, nor spend any extra $$ on stuff that just isn't needed.
My filter for my AIS will last 3 years EASY. The initial buy in is high, but the filtration is better than stock by far. Air flow is better to the turbo as well when compared to stock. Glad I bought mine!

To answer the question clearly, the OEM (non AIS) filter setup has a battery tray attached. When you remove the OEM one, you remove the battery tray.
If you want, you can cut the battery tray apart from the airbox and use it with the AIS system. The battery clamp (which secures the battery) is weakened without the box.
The battery tray that comes with the AIS is metal similar to the passenger side battery tray. It might be possible to mount a passenger side battery tray from the junkyard on the driver side to replace the airbox/tray. It's been a while since I've had the batteries out and I can't remember how the trays mount.

I go 20,000 miles (agricultural environment) on each filter before my 30 PSI+ boost turbo says "Uh... Tug? Got air?"
When you install an AIS, use the stock filter minder, the AIS unit trips earlier.
