My Son's 06 wouldn't start this morning. He's been having issues the last few days, where it starts, but runs like crap for the 1st few minutes, then clears up. This morning it fired one time, then he killed the batteries trying to start it again. He plugged his scan tool (SCT) yesterday, and the codes read "low voltage to #2, 5 & 7 injector". If these 3 injectors were indeed bad, shouldn't it still start, running on 5 cylinders?. He seems to think it's the lift pump, but I have my doubts because it's been intermittent. Any thoughts?

Since this is a cold no start/hard start my guess would be the FICM. There is a test procedure in the tech folder for the FICM, the FICM main voltage should never drop below 45 from KOEO ( key on engine off ), cranking, idling, wide open throttle or anytime in between. And you need to get some gauges like scan gauge II or one of the smartphone apps like dashboss for IOS or torque for android that can read live data.
You need to charge the batteries fully, which usually takes 12 - 24 hours, you need to monitor the FICM voltages, most importantly the 48 volt power output, you need to measure the fuel pressure for around 60 psi key on engine off, and you need to monitor the HPOP oil pressure while cranking - should be 500 psi to start. This could be no fuel pressure, bad FICM, leaking HPOP. Could be injectors, as well, but start with the easy stuff...
Everything but fuel pressure can be monitored with a scangauge or other OBDII monitoring tool, while fuel pressure requires a gauge connected to the test port on the upper fuel filter housing (12mm x 1.5 metric adaptor I seem to recall)

Anyway, with both batteries fully charged, the FICM read 48 volts witht he key on, but drops down to 22 volts while cranking. Guess he needs a new FICM. He wants a 58 volt upgrade, any suggestions?. I'll do a search on "upgraded FICM"

T has you covered, there is no need for a 58 volt FICM. Ed at FICMrepair.com does an outstanding job and is a great value, many of us on here are running FICM's repaired by Ed and to my knowledge there have been no issues with ones that he has repaired.
Also do yourself a favor and install 2 new batteries before you run the new ( or at least have the old ones load tested, completely disconnected from one another ) FICM as low voltage is a known cause of FICM damage. I run the diehard platinum's and I have been very happy with them. And also get some gauges that read live data so you are not flying blind.

Thanks for the reply. My Son came home today with 2 new Interstate batteries, so that's taken care of. I searched this forum earlier and found Ed's website, we'll be contacting him on Monday for his "Premium Service" repair. I already convinced my Son that the 58volt upgrade is a bad idea. He also wanted to add the Atlas tune, but I convinced him that the additional 10hp he might see, is probably not worth the $150 in his case. He currently already has the following:
5" turbo back straight pipe
Cold air intake
EGR - Blocked off
New oil cooler
New oil filter screen
Coolant filter
ARP head studs
DP Tuner 160hp program
Snow Performance Stage 2 Boost Cooler (methanol injection)
His truck is a 2006 F250 4X4 Supercab shortbed, with a full camper shell, he's currently running 13.6s (he runs it every Wednesday night).

The atlas 40 will smooth out the engine. The engine will drive more like a gasser. I was pleasantly surprised with the improved throttle response.
