Any caps either different ones or ones from the motor but not put back in their right places will need to be line board so the crank / bearings fit the way they should as you found out.
BTW if the shop was any good they should have checked / asked if you had all the caps and they should have installed them.

Bingo. And, the only real way to find out if it's a 240 or a 300, is to PULL IT APART. They're identical on the outside. You might be able to find a number on the block or on an old valve cover sticker to identify it, but other than looking at the vin #, the stroke has to be measured.
300's have a 3.98'' stroke, with a shorter rod than the 240.
The 240 has a 3.18'' stroke, with a longer rod.
If I remember right, a 240 also has 68CC heads, whereas the 300's have 76CC heads.
The 240 was also the standard engine up until about 74 or 76 (can't remember). The 300 was the optional upgrade, beyond that you could get a V8. But, 240's were standard.
The way you can tell at first glance is width of valve cover the 300 which is the big L6 is about half an inch wider then the 240/250 L6. And the distributor is front mont on crank where the 300 is mid way on crank. And the distributor are not interchangable the gear for the cam is cut opposite direction.
Thanks for the help everyone. Finally got everything straightened out. Motor is all together, ready to be mated to the C6. Now I'm working on the automatic steering column and the power steering box. Slowly but surely 👍

240 is a early version of the 300 and they are the same engine. The 250 is a different engine like you describe.
