A short explanation for you...
Ford 6.0 Updated Injector Rail Plugs AKA "Dummy Plugs"
Ford updated stand pipes for all 2004-2007 Ford 6.0 engines. The old style rail plugs were prone to o-ring failure. Symptoms are loss of ICP pressures which can cause no start or stalling. It's also some times misdiagnosed as a bad IPR valve or HPOP. These have been updated with a back up PTFE washer.

Couldn`t you buy that brand new for close to $39K with rebates and incentives? my buddy bought an 05 EB V-10 X for around $38k that included tax and an extended warranty! the dealer wanted to get rid of it so they offered him a great deal!
And yes it does look like it is sitting higher than normal, but my Buddy`s 05 sits about an inch taller than mine and I have 285 tires compared to his 265`s.
