What would be the computer changes if I were to change from an Auto Tranny to a 6 speed Standard. I am aware of the obvious need for a clutch/brake pedal assy, Clutch master cylinder, flywheel change, cut hole in floor for shifter, etc. I have done these conversions before, just not with the computers.
You would need the PCM from the donor truck... Just an FYI this has been discussed and done on this forum before and the consences IMO is it is not worth it. The amount of $ and time and headache you are going to spend in doing this you could just buy yourself a JW or BTS trans and never worry about it again.
No need to mess with the computer. There are a couple wires you need to cross in order to trick the computer into thinking it is in N so it will start. Really the swap is super easy. It took me about 7hrs to do the swap by myself but I had a lift.
Cost wise, I have about 1700 into the whole swap and that includes 2 clutches. Waaaaay cheaper than a rebuilt auto. But I did get lucky and found the whole setup minus a clutch for $800 on CL.

Guys with stock power levels "love" it... If your running more then stage 2's... save your money. The Zf6 is a fine manual, but a built 4r100 will do everything it will, only better. MUCH better.
