Check Charging System

I've had this issue with the truck which got worse in the last year. The check charging system error light comes on everytime I drive the truck from a cold start at around the 12-15 minute mark. It seems that after some component warms up, then the light/message comes on, flashing sporadically for about 3-5 minutes, then goes away. I have a My scan tool registers a 12.5 volts to 13.6volts at that time and shows no issue of going dead or lack of juice from the battery. No power issue from headlights (as once I pulled over and shut the truck off and cranked right up during one of it's electrical fits).

I heard to check the orange wire coming off the wiring harness. Mine is not frayed. I heard to buy a whole new wiring harness:

I had my alternator checked 3 times. No luck pointing at the alternator..

2003 Navigator 4wd.

Any thoughts?

Ordered mine today

I went by the FORD dealership today and ordered the harness for $40 dollars. My story in a nutshell. The faulty harness blew the alternator fuse, which won't allow the alternator to keep a significant charge on the battery. I replaced the fuse and found the freyed wire just beside the battery. It was rubbing just like the picture. My car was shutting off on me while I was driving. That was fun in traffic. So, had about enough. Gonna get it right and move on.

Love the Navigator. Replaced air ride with Strutmasters, rebuilt transmission 100k, oh, dont forget the coil over plug wires, love those, on second set, two alternators, one belt tensioner, the list goes on. Still love the ride. Need 300k miles.
