Steering u-joints

I have a question about steering u-joints. I am using three u-joints and a bearing mount with a 3/4 DD shaft. On the u-joints they come with two set screws and lock nuts. My question is the two set screws are two lengths. One appears to be made to go all the way thru the shaft while the second set screw length appears to be made just to butt against the shaft, everywhere I read it tells you not to drill all the way thru this shaft. So what is the correct way of mounting the u-joints on the DD shaft?

I didn't drill all the way through the shaft. My joints from borgeson said to dimple the shaft by drilling slightly into it where the set screw goes. I don't know why the screws are two different lengths. Use loctite and check for tightness when new.
