Not to be smart, but just to be sure, you did jack from the frame. If you jack the axle you will just be checking the wheel ends. Also the size of the prybar must be enough to overcome the weight of the axle wheels tires and suspention componants.

I had the same issue and I tested the balljoints as well without any movement. It wasn't until I replaced the balljoints did the clunk go away. I'm thinking that there was just enough play in them to cause the clunk but not enough for me to see it four feet away when using the pry-bar to test them.
