I message popped up on the display where it shows mpg and such saying "Cleaning exhaust filter". It was up for a few seconds then when away. Does this mean that my truck is in regen? And if it does, how long does it last and is there anything special that I need to do for a while while it's in it?
from what I understand, it lasts roughly 9 minutes and ideally you should be driving (not just idling) during this time. I found that if I shut it off during regen, it will regen again the next opportunity it gets when the engine is up to temperature.

To OP, Yes, this means it's in regen. Message only stays visible for a few seconds then disappears. You can press the setup button on the msg center and it will cycle through and tell you that it's cleaning exhaust there as well. Regens can last anywhere from a few min to 20 min depending on the severity and the Ford flash installed.
If you do need to turn the vehicle off when a regen has initiated, try to let it idle in park for several minutes to give it time to burn off all the excess fuel injected during the regen process. If you just turn the truck off, fuel injected on the exhaust stroke will eventually seep past the rings when the engine cools, washing the cylinder and diluting the oil.

I just jumped on the highway on the way home until the message wasn't there when I hit reset. Mine took a while and a half, so I guess it has a bad flash haha.

You shouldn't have a service engine light on unless something is wrong somewhere. The Regen shouldn't do it unless for some reason the DPF is clogged but that would usually throw a wrench, the truck would go into limp mode and a message would display saying pull over safely. Doesn't sound like that's what happened so I'm guessing the CEL is something else. Do you have a code reader you can check it with? If not, may want to have Ford look at it if you still have warranty.
Also sounds like you say the CEL disappears after a while as well, do you have a after market CAI system on your truck? Some aftermarket systems can cause the CEL to light but after a while the light disappears.

No, everything is stock. And the light is gone now. I was looking at the manual, and it said something about if nothing is wrong the light will go off after 3 hot/cold cycles. This is pretty much what it did. So if it's off now, should I still be worried?
Also, if you can avoid it at all, do not shut your engine down during regen. But your rig will not complete a regen by just idling. So you want to run it until regen stops.
Sounds like maybe you just bought the truck? if so I would bring it back to the dealer and et them check it out....
I second that, talk to your dealer, explain the CEL light was lit for the last X amount of days and your worried about it. You would feel better if they would check it out, make sure nothing is wrong.
I assume you still have some warranty if you just acquired it.

Ya I've only had it maybe a month, if not a little less. I'm heading back to the dealer next week for them to put cab lights on, so I'll talk to them about it then.
