Ok my dad has a 2000 powerstroke and he recently installed a supership and its set on the 60hp mode. Along with the chip he got a 4in exhaust. Its all been on for about 3 or 4 weeks. There was absolutley no problems until recently. When the RPM's increase (along with boost) there is a whistling noise that gets louder. Its not just the turbo spooling its somthing that sounds like its leaking. We went through and tightned all the screws and bolts on the piping, nothing was loose. The only thing that i can think of is that since he has gotten the chip boost has increased and maybe this has caused the BOV (blow off valve) to let air escape. Im guessing this because when it shifts hard the noise sometimes increases until the shift is complete (its an auto). Well im really confused as to what is wrong.
Im personally into import cars and i know how a turbo works in and out. But not on my dads ford, im alittle lost. so any help would be appreciated. Thanks!!
Well I don't know!! but if you checked everything(clamps, hoses, etc.) then I would look around the intercooler for some kind of leak there. like for a rock or something that hit it and punctured a hole in it. Not sure if the intake would have any affect on it leaking or that noise for that matter. Good luck!!!
Turbo Stall. Very Normal. Even more pronounced when using an open air filter setup such as Tymar or AFE. If you have gauges you can see it right before it happens typically when shifting or when climbing and boost hits 10 and above. I really hope you have gauges, even in the 60hp setting.
There are some options like upgrading your turbo wheel, replacing the turbo housing or going back to stock. I don't seem to notice it after a year. Now that you have increased the Hp and the temps that motor is producing be sure and let some cool oil into the turbo before shutting it down. Very common to cook your turbo by shutting it down after a long run. You didn't indicate if you had gauges.
I had a similar problem as well started looking around and found 2 bolts had came out on the turbo (exhaust housing side). and with only 2 holding it causing it to whistle. ford does not have the bolts went to a local turbo shop gave me the bolts and all is well. not sure if you have the sam problem, but doesn't hurt to look.

These turbos have no BOV. They do have a wastegate on the exhaust side to limit boost.
I agree with pcwirepro, it is compressor stall. You can get new wheels and/or housings to help with this problem or you can get a different turbo and cure the problem.
I would almost bet you have a slight exhaust leak after installing the 4" exhaust system. My 96 will do this around 1600rpm when it develops or should say vibrates the down pipe loose at the lower connection. I retighten it and the whisle goes away.
It these new pipes he put on have slits in them to aide in fastening/clamping them together, they will create a wishle thru the little slits as your rpms go down when it pulls outside air thru them.
