The harness, and control logics are the same from the 97-03? Transfercase bolts right up?
No. '97 uses a wiring harness in the trans,and '98-up uses a hard plastic circuit board type connector.
Control logic is simply refined based on vehicle type-the transmissions are pretty much the same internally with very minor changes to valvebody seperator plate orifice sizes and springs on the shift valves and accumulators. As long as it's a 4WD case-the transfer case will bolt right on. The 2WD case may be the same with an adapter or the transfer case bolting on in place of the extension housing and using a different tailshaft, but I'm not 100% certain on that.

So..... Hypothetically....what your saying is i could go buy a 4R75E from a 2004-2008 F-150 4x4, and it will bolt in and work flawlesly in my 99 F150?

You'll have to make sure the manual lever will work with your shift linkage,and make a change in the tune for the tooth count on the output shaft ring gear that the OSS uses for speedo operation. There was a change somewhere along there in the number of teeth on that ring gear.Otherwise-it's pretty much a direct swap.
