I have an 06 super duty that I pull a 26' toy hauler with, it has a 4" lift and 33" BFG's, I just bought a 4" turbo back exhaust from MBRP with cat delete, should I put on a aftermarker intake? I want to to the EGR delete next, I did notice a funny smell when I started it the other day, kinda of a burnt smell?
Most will say the stock intake on these truck is more than enough for the motor. As far as the smell goes, I would check to make sure your new exhaust isn't up against something, and check to make sure the clamp that holds the exhaust onto the turbo is sealed properly. There are lots of option and opinions when it comes to EGR delete, if I were you I''d do some searching around the site to see what is best for you.
I'll second keeping the stock air filter. The Donalson does its job very well, and supports 500HP, no reason to upgrade unless you're intending to make big power.
As for the EGR delete, all the deletes are about the same. However, I'd recommend one that looks exactly like the factory unit. (BPD makes a delete like this, as well as an updated unit that has a zero failure). With any delete, you will want to get a tuner like the SCT, so you don't throw a CEL. (The tunes wake the truck up, and with custom tuning you can get exactly what you are looking for.)
I'll go ahead and chime in and "third" the recommendation to keep the stock air box and filter. It has been proven to be the best solution for all but the most extreme examples of modified 6.0 trucks.
I would recommend earmarking the few hundred bucks you'd spend on an aftermarket air filter for something more beneficial to the truck- like maybe a coolant filter kit. Not nearly as "cool" as a nifty air filter setup but it will serve your truck's longevity better. Just about everyone here is in agreement that the Dieselite.com kit is the way to go. Very easy to install and well designed.
Use the $350 for the A/M intake, and buy a scangauge, or update some of the other shortcomings of the engine! You can get quite a bit of stuff for the 6.0 for $350!

Coolant filter plus scangauge still leaves money to spend on something MUCH better than A/M intake.....like a fuel pressure gauge and EGT gauge that the scangauge can't read. That gives you a virtually full set of engine parameter protection gauges.
FWIW--you may find after getting all your gauges installed that you don't even need to fuss with an EGR delete (which will require a tuner).

Ok dumb question, why does the EGR Delete require a tuner. I have had a River City Diesel delete on my truck for several months and have not had any issues or CEL etc. What am I missing?
The need of a tuner is based on the stratagy the truck is running off of for CEL's. Eventually, most trucks end up in the shop and flashed w/ and w/o the owners knowledge. The lastest flash includes coding that will pop for low flow through the EGR valve. If you own an earlier truck and never sees a Ford Garage, you may never have to worry about it.
got a newby question......... CEL's?????? never heard of it........ my truck has the delete kit all done when i bought it and i DO NOT have a tuner yet is this an issue??

I maybe being a little sensitive here, but isnt that what I typed? I typed to NOT spend money on intake, instead save it for other parts, like Dummy Plugs, or gauges, or fuel pressure springs or tires or brakes,or airfresheners.......etc, I also never told him too rid the egr, but IMO that is a good way too spend your money. Anywho, I have had A/M intakes on other vehicles, and all they did, IMO was make more noise, not too mention the $30 for the recharge kit, plus the cleaning, and the oil mess was a PITA, and in the long run cost more than the OE filters.
