Yes, they checked the cats. They were replaced too. By the time they are done I'm going to have a brand new 2006 F-150. Has 98K on it now, but I now have a brand new transmission, engine and exhaust. Only thing original now is the rear end and transfer case.
Mine's doing it, too. Been at the shop for a week now and they're struggling to figure out why. No answers yet, but they're exhausting a lot of avenues to figure it out.
Another update. As I told you before Ford ordered a new motor for me along with a tone of other parts. Problem is one of those parts, an engine wire harness part #6L3Z12A581EB, is no where to be found at any dealer anywhere. That's according to the dealership. They show that it not at any local ford dealer here in southern Texas. I'm not sure if they can search nation or not and I didn't ask. But they did search Ford itself and said that it is backordered and that for an extra $67 it can be emergency ordered, but that there is still no guarantee on when it can get here. 1 week to 3 months. So my new engine and all parts are sitting at the Ford dealership waiting to be installed, but they can't start until they find that part. My truck is now sitting in the shop for 66 days and will stay there until they get that part. So with that being said. If anyone knows a trick for finding parts or has any insight on backordered parts, I'm all ears. Thanks again guys.
You could try places like TascaParts.com or FordPartsDirect.com. They are Ford dealers that sell original Ford parts for pretty cheap prices compared to a lot of other dealers. It doesn't hurt to call and see if they have it in stock. Surely they would be able to transfer the part to your dealer or send it to you if they have it.
Final update. So they got the wire harness in and installed everything. It now has a new Motor, Computer and entire wire harness under the hood. All of the electronics were replaced. And if you recall I also had the transmission replaced about 500 miles ago. So I think I'm the only person in the nation with a brand new 2006 F-150. LOL. Thanks for all of the advice and help. My truck was in the shop for a total of 74 days (This Time). It was a long experiance and I learned a lot about these 5.4 motors. So I will be watching and help others as well if I can. Thanks again. Oh and it runs great now, almost like it's new.

Whew! thats insane! glad it worked out.. What kind of warranty did they give you on the new drivetrain? Did you have to come out of pocket for any of this lunacy?
Well if it's the thump or bump thing while your driving that would be in the harness I had that issue since I had my truck new in 2005 took a transmission guy to find a bad spot in the wiring which I believe there is a tbs on it. Got it fixed after the warranty ran out after contacting Ford who paid the bill also got an attorney and lets just say I walked away a very happy person. Haven't had an issue again 100,000 miles.
Thanks for sharing your nightmare with the rest of us. Still amazing to me that the dealer couldn't find the problem and just kept throwing parts at it. Did they tear down the old engine after they pulled it?
Mine does something similiar and I really wish I knew for sure what it was. I am not about to give up my truck for 2 1/2 months just for them to throw parts at it. I guess I'll just drive it until it blows up.
No they didnt. I just took it back to the dealer yesterday so they could recheck everything. The connections leaks, stuff like that. And I asked them if they would end up finding out what was wrong and they said no. They told me that they have to send it back to ford and that they will look at it, but will never let them know. Which I found strang because what if this happens again? It would be nice to know what could be wrong and where to look instead of throwing 30K into a 2006 like they did mine. But hey, I'm not complaining.....anymore.
