I have a Spartan Phalanx on my truck currently. I went to install stock file last night and I'm getting an error "Wrong File". I tried my backup SD card, same thing. I've PM'd Mick @ Spartan to try and get another stock file. Engine Strategy is VXCF4HHTQCKOHF.
In the mean time my wifes Explorer has a check engine light on. Can I safely remove the Phalanx from my truck without returning the truck to stock to check for codes on the Explorer?

You should be able to. I don't see any reason why it wouldn't work. That's what a lot of people do with the SCT. Having the Phalanx remain plugged in after uploading a tune is if you want the luxury of the DashDAQ's gauges, it isn't necessary for the tune after it's uploaded.
