I have an opportunity to but either a 96 crown victoria or a 99 crown victoria and i would like to know which would be the least problem to put drive train in a 52 f1.
Either one will have basically the same engine and transmission - the 4.6L V-8 and 4R70W overdrive automatic. There is little difference between them and one wouldn't be any easier to install than the other. With that said, I think a 4.6 would be a handful to stuff in the F-1 engine bay. They are an extremely wide engine. I'm not sure that I've seen one in an F-1 yet. You could be the first!

The 4.6L V8 and 4R70W electronically controlled 4-speed automatic was the only powertrain combo offered in the Crown Vic in those years. It's a fact. Look it up. There really isn't much difference between the two. The 4R70W was upgraded and improved internally through the years and I'd probably go with the newest one I could get for that reason if the price and mileage is similar.
