Start by running the self test,

Try best you can explain, explian what you mean when say "runs rough".
Sounds like it has proper control of its idle at this point.
You did a tune up that's a good start, usually need one anyway.
Did you happen to check its fuel pressure?
And the base timing, did you check the timing, determine amount of slack in the chain?
Would you say it runs rich? too much fuel or starving for air, see black smoke out tail pipe?
Or perhaps feel its starving for fuel? gets enough cold open loop but then too lean closed loop?
