Swapping '97 Expedition 4.6L motor and trans to 5.4L '00
My first post! I bought a 2000 Expedition 5.4L motor and trans to have it swapped into my 1997 Expedition 4.6L motor and trans. What are my hurdles? Both motors are already out and sitting side by side.

Sounds like something not done by many due to zero posts.
I'd be concerned about the compatibility of the PCM, TCM, and just the electronics in general. Especially knowing you are dealing with several different production years.
I'd expect some incompatibility at the very least, not to mention different total lengths to changing out the driveshaft.
I believe the 2000 year changed from the 4r100 to the 4r70 if correct. The electronic (e) version came a couple of years later.
You might compare the two different wiring diagrams for a start.

Youll need wiring harness and the pcm from the donor vehicle, and youll most likely have to reflash some modules to make it work. If you have the complete donor vehicle available, you can take all the parts from it. If not, then it may be a challenge depending on the differences. If you dont have the pcm from the donor, then I think it will be a difficult task to get the transmission working. Get the proper ford shop manual for both vehicles and compare them, since both are gen 1, the differences is probably minor, and not too difficult to adapt.

Anything can be done given enough time, money and effort. Cars and trucks are complex.
Doing a swap like that you would want everything that bolts to the engine. As commented above all of the electronic engine controls. That last thing you want to do is connect a computer to sensors and actuators that are different. It would be like going on a blind date and finding out it's your sister.

To make a long story short, it can be done. It will require swapping to a 5.4 PCM as I believe the 4.6 one cannot operate the 4R100. Driveshaft splines should be the same, length MAY be different.
Engine sensors SHOULD be the same, don't quote me on it tho. I'm doing this from memory. This is the reason why I built a signal generator, carry a multimeter and have an oscilloscope on my laptop. Suffice to say that I've played around with mixing & matching sensors a bit
IIRC, 99+ 4.6s got the COP ignition system. All 5.4s have it. Radiator is the same, factory 5.4s got an extra trans oil cooler tho.
If someone has the 99+ manuals, I'll offer up an iso of my 97 manual to help convert the wiring over.
