Running rough sometimes??

Running rough sometimes??
Ok,
I was driving to work yesterday (40 mile drive) and my truck was running fine. I put it in reverse to park it and it started running rough. The idle was dropping and shuddering. I turned it off and came out an hour later and it started / ran fine.
On my way home, I would stop at a red light and within a minute the truck would start running rough again. Then would correct itself in a minute.
I was low on gas, I put 16Gal of Diesel in the tank when I got near my home and during the last 10 minutes og my drive it ran fine.
This is the first time it has done this in the month that I have owned it, not sure where to start looking.
Any thoughts?
